Flash Simulations
Adobe Flash is a great tool for building anything from simple animations to complex simulations. These samples are embedded throughout the wiki. The working principle of simulations is "discovery"; basically you play with a system that has been programmed with certain rules in order to get a feel for how variables affect the outcomes. Simulations also can present representations of molecular processes which are otherwise impossible to visualize.
